We have finally managed to track down the problem with some of our clients websites not functioning over the past 5 days. It seems that due to a DNS update (you can read more about this at root-servers.org) there was a failed DNS server much higher than our own on the teir. This server was causing connection issues with our own servers. We have contacted the administrators of the failing DNS server and requested they take it offline ... they did.
All client websites should now work as expected again!

LOL, its the digitally signed queries coming from the 13 root servers that is causing the problems. We have modified our DNS to accommodate this without issue, however we cannot control all the other DNS servers that are in our path that your queries have to go through.
I was on the phone last night for almost 3 hours with a DNS master in the data center our servers are hosted in. All this just to be told there was no problem with our systems and our DNS was working correctly, however godaddy.com had a DNS server that was compromised because of the changes to the root DNS servers. Their DNS servers were giving users web browsers off the wall ip addresses with almost every query that passed through them.
All is working now.
